Breast cancer is the most common cancer in women worldwide with over 200,000 new cases diagnosed in the US each year. While the intent of conventional systemic therapy is to reduce the risk of distant recurrence (that is, for patients with non-metastatic invasive breast cancer), the primary objective of neoadjuvant therapy is to reduce tumor volume, thereby improving surgical outcomes for patients who desire breast conservation or for whom a primary surgical approach is otherwise not medically feasible. Moreover, according to the results of clinical trials in the US and Europe, neoadjuvant chemotherapy is as effective as adjuvant chemotherapy at prolonging patient disease-free survival, distant metastasis-free survival (DMFS) and overall survival [2,3].

While most prior approaches have used thermodynamic free energies as their sole metric of success, the ProBound approach can quantify binding affinities and selectivities at a single-nucleotide resolution across three orders of magnitude of binding affinity, or selectivities up to 150-fold. While we show an example of ProBound using a single TF (Dll), we expect that it can be applied to any TF-RNA pair, thus providing a method for systematic quantification of protein selectivity on nucleic acids. Finally, our approach is general and can be applied to other genome-wide protein-RNA interaction screens such as protein cross-linking and proximity ligation, which are very challenging experiments to interpret.

We applied our approach to RNA-binding protein selection and quantified binding affinities and sequence selection at a single-nucleotide resolution. Our data are from a SELEX experiment in which a target-bound TF library is sequenced against a target-free control library at different TF concentrations. This design mimics the natural RNA-binding process in which the target sequence concentration changes constantly. Our integrative approach takes as inputs these concentration-dependent bound/unbound sequencing data, a known RNA target sequence, and an RNA-binding protein (TF) sequence. Using known RNA sequences as our training data, we trained a sequence classifier from protein-RNA binding data to predict the binding affinities of all TF-RNA pairs. This model is a generic framework that can be applied to any set of experimental conditions, and we demonstrate its utility by analyzing TF-Selex data from four separate SELEX experiments.
